You're staring at the explanation - it's right in the error message.
"This program cannot be run in DOS mode." is the standard error message a Windows program gives when you're trying to run it in DOS.

Run the game in Windows - it should do just fine.

Yes, I did run the game in Windows and I did configure all the settings, but when I play it there is no music, the graphics are terrible, and not the way they are supposed to be, the sounds are really poor and all crackly

Now come on, would you like to relive your DOS dreams of Duke Nukem 3D like that?

Check out http://www.eduke32.com/ Download and follow the instructions there to bring Duke into the 21st century.
