Let's see:
Shadow of the Comet Prisoner of the Ice Call of Chtulhu: Dark Corners of the Earth Alone in the Dark I Darkseed The first three are quite clear (licensed by Chaosium and all that stuff), the other two used some concepts from Lovecrafts works.

Mmmm, now that you say it, I'm not sure if there are direct references to Lovecraft in Darkseed. Maybe it is more a matter of inspiration. You know, there this alien race called "The Ancients" trying to conquer the earth and so...
I guess I'll have to look for another game to complete the answer.

"Deep Ones" are also a name of an alien (or half-alien) species in X-Com: Terror from the Deep.
