1) In KQ2, the batmobile sometimes drives out of Hagatha's cave.
2) Too many to mention in KQ2 Vga, including Rocky & Bullwinkle references, Murray the demonic skull, the skull from QfG, various other QfG references, Star Trek references, Star Wars references, etc. etc.
3) In Doom or Doom 2 (I forgot which one), there's a secret room with four hanged Commander Keens
4) In Little Pirate, saying "Praise Raf" gives you a walkthrough. You can also "Pee on the tree" and "muck in the pit"

Some of the many Max sighting references that are seen in a lot of Lucasarts games. Like in Grim Fandango at Toto's Tattoo place, on the smallish poster.

I remember that in UT(first), in one map you could enter a secret room, where you could see the picture of that maps creator, however I don't recall was it an official map or from the net...

Yeah it was an official map, forget what it was called, I remember it had a bridge with one of those shield armour things, fairly crammed map though, and yeah the map was made by Cliff B, who made a bunch of maps for the game.

I encountered quite some of the easter eggs in the classical games, but right now I can recall two of them:

1. Dungeon Keeper - when you start the game on the 5th May, 3rd May and on every full moon day, there are different greetings than the usual ones.

2. Rise of the Triad - if you start the game with the following command-line parameter rott.exe -dopefish, the rotary Dopefish appears, the game has different level names and "comments" and the menus have different sounds.
Also there is a "bizarre bonus deathcam" available - when you're killed from a missile, flame wand or a powerful weapon, the camera circles around you before you explode / burn out.
In Stronghold when you start the game on 25th december (and some other holydays, I don't recall which ones), instead of 'Greetings, Sir.' you will hear 'Merry Christmas, Sir.'

There's a good one in Broken Sword II: The Smoking Mirror.

When Nico gets to the old Underground station, you need to get some chocolate from the vending machine and then try and give it to the ghost of the Hashashin from BS1. Then go to the far left of the area. Nico will find herself in an area from Beneath a Steel Sky and meet with Robert Foster.

Not so much an egg as a cool reference, but in Myst III: Exile, you can see the Riven book in Atrus' study. Also, realMYST adds a small gravestone to Myst island with the name Ti'ana on it- this was the D'ni name given to Anna, Atrus' grandmother who features in the first two novels (Book of Atrus and Book of Ti'Ana)

I wasn't sure if it was possible to get that dog behind the Cathedral.

The Commander Keen hanging around was in Doom 2. There was also a Wofenstein level.

I know this is a console game but in ICO, at the end on the beach if you picked up a water melon before you find Yorda, it will show you both eating it (I think).

Another Fallout one was the seized up Enclave soldier.

Commander Keen 4 - some levels had the authors' signatures written in the backgrounds (yup!)

Duke Nukem 3D - there were a few easters there... I remember getting the Indiana Jones one, not sure which others too...

Duke Nukem Manhattan project (at least demo) - on the level beginning there is this figure of Duke as graffiti... figure very recognizable for Duke Nukem 2 players.

Bloodrayne - a lot of dialogues was cut out of the game, including a very funny "nude code" easter egg. And nude code was it not...
