I wonder, should this thread include those games that started as remake and kinda developed over the original game, like OpenTTD, or Oolite?

Here's a whole bunch of various Dune II remakes (in no particular order):

Arrakis by Stefan Hendriks: a Dune II-inspired game with custom graphics. The site also features various Dune II-related downloads, as well as the older version of Dune II The Maker (see below).

Dune IV by Amonit: a Dune II recreation with a Starcraft-like interface and a variety of missions resembling Dune 2000.

Redux 3 by Justin Anstead (neonext): a multipurpose RTS engine capable of running Dune II, Command & Conquer and Red Alert-like games. The older versions of this project, Redux 2 and Dune 2 Redux, are also available.

Charge by Ferenc van den Ham: a Dune II "imitation" (as the author himself puts it) written in Java. Single player.

Dune II The Maker by Stefan Hendriks: a Dune II remake with updated high-resolution graphics, currently aimed at recreating Dune II as close to the original as possible.

Dune Legacy by TonyD et al.: this project's main goal is to make Dune II playable under high resolutions and a Command & Conquer-styled interface. Dune Legacy requires the original Dune II game files to run.

Dune 2: The Golden Path (previously known as Dune 2: The Sleeper Has Awakened) by Drackbolt: a Dune II remake with various improvements, originally focused on multiplayer but now also featuring the singleplayer aspect as well.

OpenDune by Xaroth, TrueBrain et al.: to quote the official site, this is "an open source re-creation" of Dune II that "attempts to re-create the original game and apply modern technology to it to allow it to be run natively on most operating systems".

OD2 by Segra: a project aimed at accurate engine recreation of Dune II, based on results of disassembling and analysis of the original EXE of the game.

Some of these are utterly brilliant and fantastic, check them out, they're worth it.

Also I'd like to point out the U6 Project, from the makers of Lazarus, the next installment, U6 on the Dungeon Siege engine.

Two Dune II remake projects have been updated recently. First, Drackbolt has released version 1.78c of Dune 2: The Golden Path.
Changelog since 1.77:
  • MAP LOADING - Whenever you start a new game and a map is generated, it will dump a .TGP file to your drive (same folder as the EXE). If you like the map you just played with, keep this file and feel free to rename it (but keep the same extension). You now have an option to load a map inside the chatroom. This is only map data and game settings, not units or player info. Future functionality is planned to include a tool for creating your own maps/scenarios. This feature has been nominally tested
  • NEW SOUND FX - Courtesy of TheRaffy we have a new set of cleaned sound fx. The overall size of the packed file has gone up slightly to 2.5mb, but it is well worth it. Some new sounds have also been added to the game
  • BUGFIX - Fixed bug with units "stacking" when being produced into enclosed areas
  • BUGFIX - Fixed bug with health bar drawing oddly upon unit death
  • BUGFIX - Fixed bug with persistent menus for Trading Posts

Secondly, Dune Legacy version 0.96 is out. Singleplayer is now much more similar to the original Dune II.
Changes in version 0.96:
  • Cutscenes are now integrated
  • Score at the end of each mission
  • Decoding music on the fly
  • Capturing buildings is now possible again
  • Fixes for gcc 4 (Thanks to David Geier)
  • Structures are degrading
  • Fix: Carryalls bring badly damaged units to the repair yard
  • Packaging deb-files (Ubuntu/Debian)
  • spec-files for packaging rpms (Fedora, Mandriva, SuSE)
  • NSIS Installer Script (Windows)
  • Prepared dmg (Mac OS X)
  • Check for missing PAK-files
  • Begin of chating system

Widelands: an open source freeware remake of Settlers II.
The Settlers II.5: Return to the Roots: an engine recreation (and improvement) of Settlers II which requires the original data files.
Freedoom: A project to create a completely free data WAD for use with the Doom engine, resulting in a freeware Doom lookalike.
Blasphemer: Just like Freedoom, but for Heretic.
FreeLords: A Warlords II remake/clone.
LordsAWar!: Another Warlords II clone.

Runs in XP, not Vista.
Excellent remake, runs flawless in XPsp2 in 1024x768, SFX and music through my onboard AC97.
Listed as 'portable' but works flawless from HD.
BTW: read the readme

If you liked SystemShock, you're gonna love this remake, really.
Update: latest version runs on Vista and Win7 too.

Not exactly a remake, but Return of the Triad is a Rise of the Triad-themed TC that uses the Doom engine. It uses the original graphics from ROTT, but does not recreate the levels (which is officially prohibited BTW). So far, it looks very nice

Not exactly a remake, but Cyber-Wing is a spiritual sequel of sorts to the old classic "RTS precursor" Herzog Zwei.
