I can't believe nobody's mentioned Terranigma yet. Great gameplay and fairly deep story (for an SNES game anyway). Soulblazer and Secret of Gaia are quite good as well.

It's not on the oldwarez list, but I'm pretty sure Atari is an ESA subsidiary. In that case this game is protected for a few more years.
