Unless you are using dosbox, you cannot unless you remove it...which I would not recommend :|

You must run the setup of the game and change the sound source to either a card setting or to make it silent. Some old games won't even allow you to do that and you must cope with the pc speaker sound.

It never actually bothered me, I like the PC speaker sounds. If you have a new computer and have the sound redirected to your speakers, you can also turn your speakers off.

PC Speaker games I have played have NEVER had a sound setup although as you said, I rather like them

You can disconnect the speaker by unplugging it from motherboard, but I do also believe that there is a setting in windows or bios that lets you set the volume of your speaker so that's worth a try too.

I mean for the game "Challenge of the ancient empires" the sounds are loud and horrible.

Oh, in that case, try the WIndows sound settings, it lets you change the PC SPEAKER sound!
